The stronger African polities stood up to Europeans just fine until the 1800s, way after AoE2's timeframe. Benin was a city-state with a territory surrounding it and could be compared to small, independent polities like Venice or Belgium. The Kingdom of Kongo was about as big as England. Mali and Songhai were bigger than the Holy Roman Empire under Charlemagne and could field tons of heavy cavalry with armament similar to Arab and European cavalrymen.

Wars are won based on terrain, morale and psychology, logistics, and diseases. Wars are not won purely on technology if that were true, the Chinese should have destroyed the Mongols, but the opposite happened.
